The DOJ is not an 'independent agency'. You probably mistake DOJ with CIA(an independent agency). Beside, the POTUS appoint the head of the DOJ. And we have seen the previous admin sent the DOJ after their opposition...

Equal protection base on race, sex, religion, etc etc is a law. The Executive branch do not have power to remove any protection from it. He did banned males with lipstick and makeup to compete in WOMEN's sport. This is why Rock says he removed gay protection.
